Yep, if you don't rush and wait until it's dry and sand it, it's easier to get rid of it, but needs patience. I do the same mistake all the time.
 
I have receive the pickups, hand-wired by my friend.
I have noticed that the vintage tele body made by warmoth has swallow depth pickup routs around 16mm. The height of the pickup is 16mm, and I should have 5-6mm spacing for the soldering and wire under the pickups. I am not sure about whether I can mounting the pickups into the body...

Should still work just fine:
On my Warmoth telly the bridge pickup stands out about 6mm from the bridge plate and the neck pickup stands out 3 - 3,5mm from the pickguard, which itself is 2,5mm thick.

And also your pickups don't look particularly tall to me.
 
Looking great, very classy. Those damn bugs are a PITA, I finally learned to just walk away and not even look at it until it's dry, then repair and move on. Patience is always the key in finishing, and not my strong point.......
