File leveling was a big mistake and I doubt if you'll ever get the neck to play as well as it did or could have out of the box. For the first year or more while the neck is settling you should have used the fret rocker to locate high frets or a high area on a fret and used a plastic or brass...

I like the layout and router work photos and all the improvement mods. My only suggestion...strip the thick Fender finish and nitro the body.

Not knowing what brand of necks here are a few guesses...If the necks are imported, mass produced, older, etc. and have vintage rods the fret boards could be invisibly lumpy. If the necks are re-frets there's no telling what's wrong without tools and know-how. If the frets have been file leveled...

The closest you'll get would be to purchase a body without mounting bores, a $15.00 option, and install a DIY set neck. For the most part if it's not 4 screws and a refrigerator shaped neck plate you're on your own.
