No, the body was finished by Warmoth and the pocket is clean. The Warmoth neck I finished with tung oil.
 
I think if both your pocket has warmoth finish and you have finished the neck, you probably have to do some minor sanding, both on neck and pocket, perhaps one of the luthier will chime in. Just curious, are you using jazzmaster radius? I am using 10-16
 
Same, 10-16 radius. I have an idea what my problem is and would prefer not to shim if I do not need to. Thanks again.
 
I have strings on (5 because I already broke the e string) and have noticed a few issues. 1. Before I broke the string, it was close to the edge, I am using modifide bridge from warmoth 55.6mm string spread and 42 mm nut. Do I need a different bridge or would a neck with 43mm nut make s difference? I will save 2. For another post

It's the bridge being wide.

Sometimes with Fender guitars ya gotta loosen the screws and hold the neck in place while you retighten to get the string spacing right. Surprised to hear this is necessary with Warmoth, usually it’s a neck<>pocket fitment that is loose enough to have that play.
 
The vintage style wide string spacing will take your strings further to the edge, it isn't the nut.
 
I suppose my options are to find a good bridge replacement or learn to live with it.
 
As you are using a JM type bridge, just get some un-notched saddles and cut them where you want.
 
I just read up and you are using the W bridge. The pic I see uses threaded saddles. You’re in luck , simple de tune and move the strings to a more inner thread.
 
I have now broken 3 strings e, b and d... while taking neck on and off, no problem, when I get closer I will put on new strings. For now I am rethinking the bridge, I turned it over and put screws towards the pickup, not sure the correct orientation.20240607_190637.jpg
 
Before removing the broken string from the trem, see where the break point is. It looks like you have minimal clearance on the rear lip. I also see you don’t have the threaded saddles the W pictures

I am pretty sure the intonation screws should face rearward, but not sure if it matters, I have never had a Jazzmaster.

I looked at photos of jazzmaster and they all seem to have the screws facing the bridge, but actually it seems to sound and play better with screws facing neck, I don't know if it matters or not, my first jazzmaster.
