The epoxy is more permanent. You can't really do any mods or repair to an epoxy-potted pickup. Of course it's much stronger, but wax is strong enough IMO.
Wax and epoxy do the same thing, which is to keep the tiny pickup wires from vibrating and creating squeal. It is sometimes thought that since epoxy is so hard that it ends up transferring some vibration to the wires any way where as wax acts more like a cushion since it's softer.
