Telecaster intonation question

I have a Tele that has pretty standard setup with 25.5 scale length, Tele pickups and bridge. I am using Fender's tuning app and a clip-on tuner. After tuned to EADGBE in open, when I played low E on 12th fret both tuners showed D or high E. I have moved the saddle pretty far back and re-tuned but that didn't make much difference.

Am I missing something?
 
Has this guitar been proven as being intonated before ?

Need clearer info to go on. You state you played the low E on the 12th fret. You said it showed D or high E. That’s a radical difference. Bad tuners most likely, but need more info. I only use Peterson tuners for intonations due to their accuracy
 
I don't trust your "tuner".
I've never seen a difference of a whole step (or even a half-step) between Open notes and 12th fret notes.
 
It's a Gotoh "In-Tune" bridge with three brass barrels. Only thing on the barrels are grooves for string.

Body is chambered if that makes any difference.
 
something is up. Do both tuners say it’s in tune on open strings? What do they say about intonation on the other strings?

If they are good, you may have e a bad string.

As you said you have the saddle all the way back, I’d tend to more possibly trust that says D vs high E. If both tuners are doing this (showing high then low), change the string.

I trust you are doing this while the guitar is in a playing position.
