intonation issue

Hi all, i can not get the low E on my strat with a 24 3/4 conversion neck to intonate. I have removed the spring and pulled the saddle all the way back and it still need to go back farther and advise is appreciated. bridge is a vintage strat flat mount with graphtech string saver saddles
 
A few items to think about.

What kind of bridge do you have?

Is the neck fully seated in the pocket?

Are the pickups especially the neck too close to the strings which can cause a low E not to intonate due to magnetic influence? Lower the pickup on the bass side.

Have you tried a different string, sometimes you can get one that is a dud?
 
Should intonate.  Hard to diagnose without getting it in my hands.  Can you bring it to someone who has experience with set ups?  Is it a new guitar that has never been set up before or just a new neck?  Picture of the bridge would be helpful.
 
update lowered the pickups all the way, remounted the neck, remounted the bridge and changed strings. Still the same so i dropped it off to be checked out at a local music shop.
