With a bass I find the string it up, place the tree, push it down and mark it method doesn't work as there is too much tension in the strings to accurately mark the tree hole.
I substitute with string wrapped around the tuners and taped to the fretboard over the nut.

This time using Fender Vintage RI Reverse nickel things and wary of splitting the wood have tried everything.....a dowel with sandpaper and lots of patience is probably the way to go but any advice is welcome this time.

Of course.....there must be some relief in the neck and different strings apply different tensions.
Without the truss rod it would be impossible to setup the neck.
I was surprised that I had to both shim the neck though and set the Gotoh201 saddles as low as they could go too.

My Pbass build fit together very well.
The neck fitted very snugly in the pocket without any sanding required.
To set the action though, the bridge needed saddles as low as possible, the neck needed shimming and some turns put into the truss rod.
