Hypothetically, if one of us took the time to lay out the CAD drawings for a body/neck/inlay design we wanted, could you load the program into a CNC machine and make it a reality, or is it a bit more complicated than that???

A bit more complicated than that.  You'd have to know all the tools and cutters being used by the machine for starters.  The CAD program would have to be converted to code usable by the CNC machines.  Good ol' fashioned line drawings are a great tool and much less expensive!

OK, thanks Eric.  I was just wondering, because the engineering firm I work for just gave me a laptop with Auto-CAD on it, and it would be REALLY easy for me to draw up the designs in my free time.  Designing a guitar is MUCH easier than drawing towers.
