The volume and 2 tones would be push pull (default having them as split while them being pulled out they would be humbuckers)
 
Have you ordered these parts yet? Because the catalog page says that the pickguard kit comes with 16 different wiring diagrams covering both single and dual coil pickups. The boost kit also comes with full instructions/wiring diagrams. If you still can't find an arrangement that floats your boat, at least you'd have a starting point that would probably cover 95% of the job, with only minor modifications needed to get you where you want to be.

 
The idea I have here is to have the 3 humbuckers split by default (if I pull the knobs out making them humbuckers) Instead of a single 5 way switch I have 3 switches (one for each pickup) that would either put the pickup in phase, out of phase, or off. On top of that the mod board would either boost gain or mid.

I do already have the parts and I did receive the diagrams that came with it, I just do not currently have them on me as of right now. I am also not too familiar with changing the diagrams to make it work. (yet)
 
Ok. Well, I'll tell ya. Those "Li'l Killers" are nice pickups - I've installed them before and they sound great when used as intended. But, as with all noiseless single coil-sized pickups, even though they bring out all 4 wires so you can split them, I don't know anybody (myself included) who's ever done it and ended up happy. The individual coils aren't anything to write home about on their own. You either end up grossly under-wound or using a less-than-optimal coil shape or both. Pretty disappointing.

But, if you wanna try it just to see what happens, all you have to do is wire the center connection together as you normally would, then run it through the pot switch to ground. When the connection is grounded, you'll be in single coil mode. When it's not, you'll be bucking hums.

Unfortunately, I don't do wiring diagrams so hopefully Line6man will come through for you.

That's still not specific enough. When you say "split," what combination of coils do you want to be turned on? (All north coils? All south? Some combination of north and south? Consider which combinations of single coils you want to humcancel.) I would assume that the humbucker mode should place the coils in each pickup in series with each other?

The conventional wisdom about having three on/off switches is that it fails to be practical. You need to fiddle with several switches to get from one pickup combination to another, and this generally proves to be a nuisance when you are playing live. Additionally, the benefit that you will gain from the phase switching is questionable. If you really want that thin, nasal, out of phase tone, a single switch throwing any two coils out of phase is sufficient for most players. IMHO, it is very tempting to wire a guitar with a bunch of switches and knobs, to try to get as much versatility as possible, but in the end, you usually just wind up with a hot mess of fifteen identical settings, thirty-seven settings that you will never use, twelve settings that are utterly useless, two or three "surprise" combinations where everything goes silent, and just a handful of settings that you actually use regularly. In any case, I can draw a wiring diagram or schematic for whatever you decide on.
