Pickup choice for Mahogany Strat

I have an all mahogany Warmoth tele and I built it with a pair of humbuckers from Vintage Vibe. They are hand wound and I had them 10% over wound. They sound wicked - just nails the Billy Gibbons tone.
 
I recently did the same type of guitar.  It is a chambered mahogany strat with the 24.75" conversion neck.  I had it routed HSH.  I wanted a Gibson type sound from a strat type guitar also.  I let Curtis Novak know what I was working on, and the sound I wanted.  He wound a set of pickups that I am very happy with.  You might check with him.
 
I would do the Frankenstein pup in the bridge and a 59 in the neck,  you would get the tone you are after. 
 
Even if you don't get them I want to point out that Bare Knuckles are actually only $120 each not $150 (thats USD)  And they ARE well worth the extra money.

59 neck, 59 bridge
Jazz neck, JB
59 neck, JB

I thought the last combo sounded best overall, but all were respectable. Sounds like you're on basically the same page as what I was looking for
