On Warmoth's site... If I look at a body in the showcase section it lists a pickup routing configuration under the item details and then has a three drop down menus for "Select Custom Options" - which ALSO look like pickup routing options - that you must select from to proceed.  I don't get it - are the show case bodies pre-routed for pickups or not?

It depends on the body - some showcase bodies have no pick-up routes at all in which case you can choose very specifically which routes you would prefer. Other bodies have routes already done but there may be an option to get routes that may be larger or add neck and center routes if none exist.

As an example I bought a telecaster showcase body that already had standard single coil telecaster routes in the neck and bridge positions and had Warmoth change both to humbucker routes prior to shipment.

Sometimes they are. Those pictures are real. That is, what you see is the actual body. They have a photographer on staff who does that work all day long.

But, sometimes you can reconfigure to some degree. For instance, Tele pickup routes can be changed to Humbucker or Strat pickup routes, and so on. In fact, the last two Tele bodies I've purchased had already been routed for traditional Tele bridge/neck pickups, and I've had them changed to Humbucker/Strat routes. You'll notice that the routing options change depending on how much has already been done. For instance, an existing Humbucking route won't have an option for a Strat route, since you can't put back what's already been removed.

There are a number of customizations that can be done to showcase bodies including additional/different PU routes as noted above.

Note that there are often other options they may be able to do that are not in the configuration menu, but are available if you ask.
