Locking Nut Mounting Holes Question

I was wondering about the locking nut mounting screws.  On the Warmoth site they show countersunk holes going all the way through the neck.  But on some Jackson and other guitars I see Floyd Locking nuts with no holes through the neck.  Are there pros and cons for either way.  Will Warmoth prep it for either option?
 
I got mine with the countersunk hole all the way through.  It seems the most common method, although it's most certainly overkill for what it does.
It may compromise the structural integrity of the wood by reaming it out like that.  It's personal preference when you're custom ordering it.

Yep.  Make certain it's centered when you place the nut and you're good to go.

It's nice to see another Indiana resident on the board (assuming of course your name is reference to location, and not that you're just independent)
