Just did a rewire on this HSH strat body with some Seymour Duncans, and the result is protruding pickups.... Is this a problem with the screws hitting the body? Should I maybe just remove the electronics, then drill down a bit to make room?

That is what I do. Just tap the screws as they are now to mark the bottom of the cavity, mark about 1/2 with tape on a 1/4" drill bit and drill straight down. where the marks from the screws are.

You also want to make sure your screws are the really long 1-1/2" ones for vintage long leg humbuckers. I usually cut my screws or buy them from McMaster at about 1" long to make sure.

+1 for each of the above suggestions. In order of complexity, I'd check the springs, then the screw length, and then finally consider drilling out a clearance cavity as a last resort.

Springs & screws are easy to replace. A messed up hole in the body, not so much.
