i heard a story about a guy who stuck a passport photo or maybe wrote a few numbers off his driver's license inside the control cavity. the guitar was stolen and he found it sitting in a pawn shop, asked them to open it up and it proved he WAS the owner. have a feeling the story wasn't true, but i think the idea is a good one. i should do the same to my guitars.
something less than permanent might be a good idea though, since if you even sold it the person who bought it might not want part of a license number inked in their new guitar. a sticker with the number on the side of the control cavity might work.
of course none of that really counts as "theft protection."
