Are knots acceptable in AAA Necks?

That's subjective. What Warmoth calls 3A may be someone else's 5A, or you might call it a grade A. Grading standards vary from company/luthier to company/luthier. Even when you follow certain guidelines, the grading is going to be subject to personal interpretation.

As a side note, knots in highly figured woods don't always have an effect on the grading.
For example, many species of wood whose burl formations are desirable for laminate tops may produce cuts that will make you burst into tears at the sight of unspeakable figured beauty, yet be filled with voids, bark pockets and knots.
 
bottom line is no matter how you grade your a, aaa, or aa.. wood... flame maple and curly maple,, should have NO knots that are that dark.or what is called 'unplesent to the eye'.it the becomes a grade below A, AA, AAA, AAAAA, ECT..
 
Frankly, I thought it was pretty cool.  You can find hundreds of necks without any noticeable features, this one has one.  Wood should be unique as the tree it came from. As long as there are no structural or tonal issues, I'd keep it.

I knew one as well.  Her birthmark was on her inner, er, place....
