I just need some confirmation (or not) on something I'm fairly sure of:
If I order a body with any bit of bridge rout, I will just measure from the nut whichever scale the neck uses, to an appropriate place where the saddles can have enough adjustment range.
All correct?

No need to measure. They'll put the rout in the right place for the bridge you select, and that bridge's design will put the saddles where they have to be to give you the correct range of adjustment.

The only time you have to worry about such things is if you don't get any bridge rout at all and are left to your own devices as far as placement. In that case, you'd be correct.

Very good.
I think I'm getting a Mustang body without a bridge rout and doing a standard flatmount. I just realized I need to know if W will make a ground wire hole. If not, how difficult is that procedure?

It's not difficult at all, given the right tool. Basically, you need a drill motor and what's often called an "aircraft bit". It's pretty much the same thing as a regular twist drill bit, but they're extra long to allow drilling through bulkeads and such. They also come in handy for situations where you don't necessarily need to drill deep, but need to be able to lay the drill motor down to get closer to parallel to the surface you're drilling though. Keeps the chuck and the drill motor's body out of the way. Otherwise, you end up drilling at a steeper angle, which in some situations either won't work or gets you in harm's way.
