Is there any kind of service or website that I could use to order a completely custom guitar? All I can seem to find are custom shops for big companies like ESP.
 
What sort of thing you are looking for and budget will make a difference of who to recommend.
 
I echo that.  And how custom/ exotic are you looking.  In the custom
Acoustic world you could get an idea as there are 100s of luthiers online.  Most only give ballparks of pricing. (IE are you looking to spend 2k when it would be 5k etc). An interview with them leads to a quote.  It’s quite a pleasant experience. 
 
Also, where are you at in the world?  Answering that will vary the custom luthier answer as well.

For example, if you were in eastern Ontario looking for a top end acoustic, I'd say Peggy White!

I have one, and it's spectacular.  But - not much use to you if you're in Australia or Brazil...
 
I don't really care about price range. A good amount of options for customization would be desirable. I would want an electric guitar built.
 
There are a bunch of them out there, but one that I have used successfully for a couple builds is Attila Custom Guitars.  The last build he did for me was this copy of a Frank Zappa Guitar

As far as custom work, he will do anything you are willing to pay for and is quite good at it.  He has done some work for another member here on the forum that I am sure will chime in if he reads this...

I don't think it would be fair to quote you the price, mostly because I honestly don't remember.  But also, I supplied the material for the top, traded another top for some labor, all the inlay pieces were farmed out, and Attila did not do the finish work or hardware.  However, if you do some searches on Google for Attila Custom Guitars, you will find his work and get a feel for pricing.  In the world of custom guitars, I would definitely say it is affordable...

I would use him again in a heart-beat and probably will at some point in the future!

P.S.  He also did the body for the Spalted Tele in my signature...

I remember you having that built. She works with Manzer, developer of the Manzer wedge.  Such an awe instrument.
 
If you are okay with one of their body shapes, the folks at Kiesel can customize the hell out of an axe for you.
 
I'd suggest to send a PM to Cagey ( Kevin ) and ask him if he can do what you want.
