On this one, there is a slight overhang of the nut out over the headstock.

No problem at all. The overhang is very minimal, maybe a millimeter. From the front of the guitar, I don't even think it would ever be noticed.

If you spec a Floyd nut on a showcase neck there will be a slight overhang, because the slope from the surface of the fretboard down to the face of the headstock has already been done. The slope happens closer the nut on standard nut necks than it does on Floyd nut necks.
If you spec the neck build-to-order there won't be an overhang, because we know to move the slope to accommodate the Floyd nut.
There is no structural or functional difference, only visual.
