Can't seem to intonate the Low E

I am all of a sudden having a problem with my W strat and Wilkie trem in that I can't seem to lock in the Low E on either of 2 tuners.  All the other strings intonate perfectly, but the Low E jumps from slightly sharp to slightly flat, going back and forth constantly.  Any suggestions?
 
Have you recently changed string gauges?  Or has your guitar suffered any insult to the nut?  Sounds like a dodgy nut slot or two.



 
It's unlikely on a Wilkie because of the saddle design, but there may be a sharp edge to it. Happens all the time on TOM-style saddles. More likely the nut has it. Either way, the string will bounce over and back a wrap (which can be good-sized on low E string) as you change tension/length. Usually you can hear it do that, though. Sounds like a "ping" as you adjust the string. Make sure the break angle over the nut isn't too severe. Contrary to popular belief, just because some angle is good, more is not better, and too much is just wrong. You may have to pop the string out of the slot and put some back angle on it so the string goes straight to the tuning peg with no bends over any corners.
 
yeah, dr has some stupid compression wound process that makes the wrapped strings really stiff making the harmonics sound too high when the string is new, that can confuse the tuner, when they break in the intonation changes, i wouldn't use them, i've used them before and could never keep intonation.
 
Gentlemen,

Are you sure that this is not just stratitis?  That is, the neck and middle pickups set to be close to the strings; the strong magnets in the strat pickups pull the strings making setting intonation impossible.  Affects the low E the most.

How high do you have those pickups set?

Good thought.
I'd drop the pups into the body and see if the problem goes away.
