According to the book I have an guitar set up, the screws should face the bridge pickup (says for ease of adjustment). That being said, my Gibson LP has the screws facing the stop tail piece. It was like this from the factory and the last time I had the guitar in the shop (and every time before that) for a set up, the tech has put it back the same way.
I really don't think it matters as long as you can access the screws for adjustment.
