The circular curve of the strat headstocks would lend themselves nicely to a custom made , circular logo...with whatever wording you want...I thought of like a branding iron to give that authentic stamped look...Don't know how or where you could get that done and would probably be expensive if you could find someone who could even make the stamp tip thingy...I would put like 'Warmoth Custom - Made in USA' in small lettering circling the round logo and either the Warmoth turtle or maye a custom W in the middle, or maybe something else....maybe there are ways to effectively simulate this look....custom decal, stickers...maybe even embedding a solid coin size piece into the headstock!...any opinions?...I'd love that burned in look for a just the right size logo...

1) Woodburning: I don't know anyone who makes branding stamps like that, but you could transfer the design onto the headstock, then burn it in by hand. Here's what I did with my CBS headstock and woodburning, but you'd probably want yours black (higher heat setting).
2) Metal plate/coin: I like your idea of it looking like a coin (silver dollar size?) but again I don't know how that would be done. A similar (and maybe easier) idea would be to have someone etch the design into a metal plate, then screw it into the wood. Something like this, but round:

There are several companies out there that make miniature branding irons used to brand a logo or name
on your steak. This would do just what you are looking for assuming they could do small enough artwork.

Most trophy/engraving shops can laser cut any logo you can give them artwork for at reasonable pricing as below:
