I was thinking maybe one of the Warmoth employees could answer this:

When ordering bodies & necks with pre-drilled mounting holes, are those drilled by hand (or drill press), or is that somethingt that is programmed into the CNC?

I ask because I would like to use a Fender Deluxe neck mounting plate (contoured) on my next build, which means I would need to have the index doweled, but the other 3 holes drilled in the usual locations.
 
Mounting holes are drilled by CNC.  They can certainly be omitted.  However, one of the neck mounting holes is also used as an index hole for the CNC.  That can always be doweled after use.
 
I did the deluxe contour mod to my strat, by doweling one hole and drilling another. The other three holes were in the right spots. It was a fairly easy mod, even for an amateur  woodworker  like me (used a random orbital sander and then rasps then fine sandpaper for the contouring). I highly recommend this mod.

WARNING

If you do this mod with a warmoth neck and a warmoth body, DO NOT get the warmoth pro neck. The new screw location will be on a collision course with W pro truss ride side adjust. The vintage modern, total vintage, and pro angled necks are all compatible.

Okay, so they are done by the CNC.  What I'm basically asking is can I get Warmoth to pre-drill only the 3 holes and dowel the index.
This would simply save me the hassle of having to drill all 4 holes for mounting the neck. I would only have to drill one for the Fender Deluxe neck plate (which I already have).

And yes, I am planning to get the Vintage Modern neck, not the Pro.
 
Each index hole is not individually programmed, so it would not be possible to drill only specific holes.  You'll have a little bit of work ahead of you.

Okay, but would you guys dowel that hole for me (the one that would have been the index) after all 4 are drilled? Or do I have to do that myself?

You guys doweled the index on my Soloist body, but no holes were drilled. I am wondering if you would dowel that hole after the fact.
 
If you are having it painted I would tell your sales staff what you are after. I can't see it being a problem i dont know about a charge because I work in the paint room. But I do know that bodies that come up to paint that have been requested to have no holes, by default we plug them before they get basecoated. I hope you are going with a solid color or a dark trans to hide the plug!

Just give one of the sales guys a call and I'm sure they can take care of you, they are all awesome downsstairs! And even some of them upstairs :)

No problem doweling the index holes.
