Mayfly hit it on the head - you need lots of "subjects" meaning lots of guitars of roughly similar spec. 50 alder teles versus 50 ash teles with the same pickups and hardware. Treat the guitars not as perfect examples (archetypes) but as typical examples that you know will range in their tone.
The AVERAGE differences might be small, but you'd at least be doing research. Maybe ash is brighter on average - that doesn't mean a particular alder piece can't be really bright, or whatever. It's not religion at all - religion can not be investigated, proved or disproved, by its very definition. You believe or you don't.
