Does anyone know (or can anyone recommend a way to determine) how much wood remains in the bottom of a Strat EMG route? I'd like to figure how how deep the screws can go without exiting the back of the guitar?
If you have a caliper, get the thickness of the body. Then use a ruler to measure the depth of the pickup cavity, and also the tremolo spring cavity, if present; add those two figures and subtract that from the body thickness and your result is how much lumber you have to fool with. If you are certain the ends of your pickup cavities do not lie over the trem cavity, you need not include the trem cavity depth in your calculation.

I find it kind of irksome that Warmoth can't throw a set in when you spend several hundred dollars to buy a body and a neck. Their minimum shipping costs make it prohibitive to go back to them and get a set.

It is a tremendous pain. If you buy a neck and body with a contoured heel, they should automatically throw in a set. However, you are not at a total loss, as there are some people on the forum that can hook you up.
