Neck Mounting

When buying the neck you can choose to either get the neck with the mounting holes in place, or you can get them without them. Why would you get them without them and are there any added benefits?
 
If you plan on mounting the neck on a body that already has drilled holes that do not match the standard Warmoth (/Fender) pattern, then it's better to get the neck without holes drilled.

If you know it's going to match the body you want to mount it on, then there is no reason at all to get the neck without holes.
 
Yeah, mounting hole omission is for builds with non-standard mounting screw patterns. Whether or not you will find it advantageous depends on your choice of mounting screw pattern. For most people, it's a matter of matching necks to existing bodies, but for some, there is a desire for oddly shaped neckplates, in the interest of contouring the heel. You have to be careful with this, because Warmoth Pro necks have a side adjust mechanism that you don't want to drive a screw through.
 
The vast majority of the time you want pre-drilled holes.
