Neck/Bridge mismatch

I got a custom Warmoth Strat for a gift and the string spacing is way off.  The nut measures 1 9/16 and it has the vintage bridge which makes the spacing too wide.  The neck is narrow for me anyway so if I go up to the 1 11/16 will that correct the spacing?  Other Strats with a 1 11/16 nut match up fine with the vintage bridge but the Warmoth rep didn't seemed to think that would fix the problem.  Just wondering why not??

I'm obviously not a tech but I've pieced guitars together with all kinds of mutt parts and never had this problem.  Calliham makes a bridge that I know would solve the problem but I don't like the neck and would rather replace that.  Also it's all gold hardware and I don't think Calliham has any gold hardware.  Otherwise though it looks good hanging on the wall.
 
If it's off at the neck/body joint, then a different nut width will not fix it.  You need a narrower spaced bridge
 
A neck that's too narrow at the nut as you describe will still have a 2 3/16" heel. A vintage spaced bridge will be too wide for that heel. So, your problem is bigger than you think. You need a neck and a bridge. Unless you're absolutely in love with that body and pickup set, you might be in the market for a new guitar.
