I’ve been tracking it for a while and it just flipped over to the Screaming Deals area.  I’m having the pickup rout punched out to H/S/H. 

I know I don’t need to and I know it doesn’t matter much but, I think I want to go back and touch up the humbucker routs where the new wood will be exposed.  Should I dial up Guitar Reranch and order a jar of Olympic White and dive in with a 1/4” brush or ?

Help me Obi Wans before I devalue this lovely painted piece of alder.

I'd just seal the exposed wood with any kind of sealer available. If you really want it to be colored, I'd use a brush, as there would be too much masking to do with a spray job.

I wouldn't cover the exposed wood at all, The pick guard will cover it, as Eddie Van H himself says, the wood needs to breath, or something along those lines,
I love white guitars, yet I don't own one yet, Would look good with a white pick guard and maple(ish) colored neck/ fretboard.

It will, I'm just concerned about long term exposure of the unfinished area.  Yes, I know that neck pockets are bare but they usually have a neck jammed in within them.
 
You're worried about nothing. But, if it'll make you feel better, just hit either one of the jillions of drug/grocery stores out there and get a little bottle of nail polish (which will thoughtfully include a small brush), or any hobby shop that sells little bottles of Testor's model paint. Either way is cheap and easy, will seal the wood, comes in a wide variety of colors, and you can toss the leftovers without guilt.
