this is kind of a question about pickups. if I get a jazz master with the jazz master pickup rout, can I put a pickguard with humbuckers in it and have it fit in the rout?
 
A humbucker will fit in a jazzmaster rout width and length wise. The only problem comes with the "legs" of the humbucker. There is no depth on the sides of the rout for the humbucker legs.

The original Jazzmaster pickups are very thin on their footprint, compared to the humbucker. The Jazzmaster routs are not deep at all as a result. So if you install humbuckers in a JM rout body, you'll have to mod the pickup routs to accommodate the humbucker's depth.
 
Maybe you could ask warmoth to drill to Jazzmaster length and width, but for humbucker depth?

I'm sure if they could do it, it'd be an upcharge, though.

It would seem so. The only unknown is the actual rout sizes. A humbucker is just smaller than a JM. So the routes may not be interchangable. Only way to find out for sure is to call the big dubya.
