are the jazz basses jazz only routes in the neck?  does it cost extra to have other routes there?
 
Try it out in the builder, it will let you know for certain. Never built a W bass so can't say for sure.
 
I have a rear-routed Deluxe 5 with 2 Musicman pickups ... no extra charge to route.

However, my top-routed Deluxe 5 does have the standard J pickup in the neck.  I know that Warmoth only does this route on their Deluxe 5 pickguards.
If you feel brave enough to cut your own pickguard, you can certainly ask for a different neck pickup route, although it does not show up as an option in the body builder.
 
I dunno about the 5-string version, but I bought a Jazz body from the showcase and asked 'em to route a P-bass neck pickup cavity over the J-neck p/u route that was there; -no extra charge (might have delayed the shipment of my order by a few days, but that's it), and the whole thing is covered up by the pickguard, so nobody is the wiser!  :icon_thumright:

I dropped a pair of these http://nordstrandpickups.com/products/nj4se/ in a 4 string jazz (it's the bass in my signature, work in progress thread here: http://unofficialwarmoth.com/index.php?topic=26461.0).  They are fabulous.  Nordstrand does good work with their split coils.  Can't speak to the big splits, or the 5 string version, however.
