how to drill pickup screw holes in an explorer accurately?
like how do I know were to drill

what I meant to say is " how to I drill pickup holes ACCURATLY/how do I know where to drill?"

I'm not sure what you're asking. Drill the holes where they are meant to be drilled. If you have pickup rings, they will dictate hole placement. For direct mount pickups, mark where the holes in the mounting flanges are.
 
If accuracy is super important, use a transfer punch to mark the exact location.  Then use a drill press.  I've done this several times with bridges and necks and it works great.

I personally would not be so picky with pickup rings, but to each his own
 
OK so as much as I would like to answer your "how do I drill a hole" question like everyone else and say "use a drill". I like to mock everything up, throw a couple strings on, and then do the pups. This let's me make sure the neck is where it is supposed to be then I can line up pole pieces with strings and call it good. I hope that is more like an answer you were looking for. 
 
What I did based on a tip I read/watched was mount the pickup in the mounting ring and then drop it in the guitar.  From there I lined the ring up with the bridge rout(I had a Floyd rout) as best as I could then marked the holes. 
 
string up the e strings with the pickups in the pockets, move 'em around till the things look centered, secure with tape (optional) mark and drill. or you can try using the ring as the drill guide after you tape it in place.
 
O.K., now we are getting down to details. 
I agree, string up your high and low E strings.  Use these as guides for centering your pickups. 
Mark the locations with a punch and drill away with your bad self.
I would advise using some masking tape on the drill bit to mark the depth; just to make sure you don't go too deep.
It is unnerving drilling into your finely finished body, but take it slow and easy.  All will be well!!!
Always remember, measure twice and drill once...

Along with string alignment, I'd place the pickup ring there and outline the pickup ring with painters tape, remove the ring and check for squareness with the route.  This ensures you don't align the pickups with the strings only to realize the neck isn't aligned in the pocket properly.  There can be small side to side movement in the pocket a healthy thud can fix.
 
For pickup mounting rings, I've made a simple template out of that clear plastic that my sperzels come in.

I marked out the mount rings, onto the plastic and just needle punched, dead centre of each hole.
When it's put on the body can see where it's lined up / positioned, because it's see-though  :doh:
Tape, mark the holes, then drill.

Wax the screws and screw them in .... done  :icon_biggrin:
 
I don't quite understand...
is there a known positioning? like 5 mm from the neck or 10 mm from bridge?
 
When your pickups are attached to mount rings, then put inside of pickup cavities.
You will see that there isn't that much movement from side to side or up and down.
The pickup routes are just smaller than the mount rings.
Just centre them up.

If you can make a template (like I suggested) you will see where and how they will sit.
The screw holes evenly placed on each corner of pickup rout, is the best thing I can tell you.

No special measurement that I know of.
