Fender neck with Warmoth body

Am I going to have any trouble fitting a 1998 Fender MIM neck into a Warmoth body?

As long as the heel is the same (eg square or rounded. Tele is square, Strat is rounded) the book answer is no.
It really depends on how well your neck is made. I wouldn't worry, though.

It would be a Strat neck with a Warmoth Strat body. So I assume it should be fine?

Does Warmoth drill their neck pocket holes to Fender specs?

Warmoth does drill to fender specs. It is a Fender parts replacement company, so everything is interchangable for the most part.
