I've never had any issue whatsoever with the striaght bore and I primarily build hardtails. There is no logical reason not to have a shallow bore like the recessed ferrules.
Just so you know, I just saw this and decided to go measure one of mine. The hole is indeed like the one on the right. Measured from the back, it's a 5/16" diameter bore down 3/4", no relief for the ferrule flange. The balance of the hole through to the top seems to be 11/64", but I could be off on that one.
I suspect Warmoth does it that way because they can't predict what ferrules someone might use. It's possible that with some attention, that configuration can be made to work with the widest variety of them.
