If you can get that little bit off the control rout, knocking it down to a 50's style rout (See picture), you may be able to drop it in there instead, assuming there's enough clearance between the circuit and the pots / wires. Could you accommodate for an 8-screw guard?
Personally, to avoid the use of a battery box, (As I honestly don't like them anyway) I'd rout for the battery like it is on the actual Clapton strat. the battery is positioned just to the side of the springs, under the trem plate, with an access hole from the circuit routing to the cavity for the wires.
