Could I custom order a Strat neck with a black headstock face like found on some of the Jazzmasters?

Yes! Although, strangely, I think it's actually cheaper to have Warmoth put a wood veneer over the headstock... If I remember correctly it was a pretty decent up charge to paint the headstock. But then again paint can be expensive. But yes, they can paint the headstock to any paint color they have listed on their website.

How would I go about ordering that though since it's not on the order sheet? I would also like the back of the neck to be the same color as the body.

I believe you would have to put in  a order via email or via telephone to have them do the neck the same as the body.
Also both would have to be ordered at the same time so they can colour match the body and the neck.
Likely one of the actual warmoth staff will be able to tell you the full details, but i believe this is how you would go about getting a neck back and headstock painted the same as a body.

Just as an aside, they'll still paint necks however you'd like if you order them on their own. But, they won't make any assurances about color match.

Solid colour on headstock & Back of Neck was $115 back on 12th Oct 2011
As I was going to do that with a Alpine White.
That was on a Maple / Ebony neck.

Solid Stock colours is usually a straight up match.

Even when buying Neck & Body at different times. 

BUT ..... If you were going with a Burst or Dye on the Headstock.
Best to get that done at the same time as the Body for full match up.

I went with the RAW Pau-Ferro / Macassar Neck  :icon_biggrin:

When you purchase a showcase neck that you want done,
You have to state what you would like done to it and acknowledge the extra price difference.
In the 'Comments Section' on the checkout / paying page.

But I would still email them just to check the $$$ for what you want done.
