It looks to me like you did not get it fully level sanded before it was polished. Sometime that full gloss polish exposes any blemishes that are not apparent prior to the final polish. If there is still plenty of finish I'd level sand it with 800 grit until it looked complealy dull, then go to...

I'd stain the back and then scrape the binding before the clear. If I did get a little stain on the front which should not happen I'd sand it, then clear the whole guitar.
Wax works, but if I'm really concerned about a certain area, i.e. tuner holes, I'll use mineral oil as a lube with a touch of medium rubbing compound and 800 grit wet/dry. It cuts fast and still polishes out nicely.

I'd shoot 3 coats of clear lacquer and then lightly sand between coats with 320. This would have to be repeated several times to get enough build to get it level but it could be done. Lots of labor and care not to burn through the clear to color coat would be involved much like when racing...
