Strat finishing help please, neck pocket

I bought Vintage Modern neck and strat body.
The trouble is the height of the gap between the body top and the bottom of the fretboard like this

I compared my Fender American Standard Strat, found Fender joint not so high.
It's I choose wrong?  Have a repair method?

That clearance is to allow for the pickguard thickness. I think it's usually around .090" (2.29mm).
