How do you position tuners on Warmoth and Vortex headstock. ?

I have done it two ways  :
1. Use the tuning button shaft to position at right angles to the edge of the headstock. In this way, the casing of the tuner will not align with each other.

2. Align the tuner casings with each other like parallel lines. The risk here is some tuning button shaft may be a bit close to the headstock edge wood.

Which is your preference ?

Here's an option

I did a friend's guitar with Hipshots using their UMP plates and they worked great. On my own necks, I just use the screws but he didn't want to permanently change his original neck. I was impressed.

The UMP device makes it easy to align the tuners.  And no worries of cracking or drilling thru the headstock.

Yes, the UMP is great if you want to have the tuners parallell (with each other).
But OP’s question was which of the two ways to align the tuners was your preference; 1 & 2. Version 1 isn’t possible with UMP.

To me, tuner buttons that aren't aligned with each other look like someone made an error installing them. I guess that puts me in the number 2 camp.

I believe with the UMP plates, two will be in line and the third can be angled.
