Did you try to reset the neck adjusting mechanisms to neutral and start over?

You can download from Warmoth a template for the Cabronita pickguard and check and see what adjustments might be necessary. You can also get Cabronita style pickguards with no pickup notches and cutout your own notch. https://warmoth.com/media/skin/images/PDFs/pickguards/Cabronita.pdf

This is the second guitar that I’ve tried the Schaller 475 (or 3D-6). I like it a lot. The Schaller definitely has the feel and the looks of high quality. The top loading feature provides a very shallow string angle over those roller saddles and IMO, keeps the string tension on the slinkier...
