Is the fretboard extension resting on the pickguard? You definitely don’t want that to happen. You could consider shimming the neck or else getting shorter screws for the saddles as it looks a bit uncomfortable to rest your hand on the bridge. But that doesn’t have anything to do with action...

I believe these images originated from the Offset Guitars forum. Both are examples of Fender bodies. The first has the bodies aligned, and the second has the neck pocket aligned. Red is the Jag, blue the Jazzmaster. I'm not sure if Warmoth bodies differ slightly from Fenders.
